The only difference is speed:

FAT16 > FAT32 > NTFS

but fat16 is not good for large disks.

While NTFS is safer if you use it at home and alone you might not need it. The
speed issue is relevant for database operations, not for playing programs of
course (I guess any filesystem is fine for tablebases).

So if you handle large databases go for fat32.
