I had the same dilemma. I could turn HT off in the BIOS but didn't want to. It is too good a feature for general use that you don't want it to turn it off. The easy way is on the dual processor capable engines to simply alter the engine parameters to only use 1 thread or processor. That is how I'm running my P4 tournament. So Shredder, Fritz show as 50% useage the same as the single processor engines like Pro Deo, Ruffian etc
