I haven't used PolyGlot myself but I have seen oppponent's flag in blitz using
it (I assume the windows version.)  In fact, the Fruit team themselves had to
switch from PolyGlot to ChessPartner for the CCT Blitz event because test games
on ICC with PolyGlot were flagging.

Perhaps this is a windows issue or the time doesn't get relayed to the engine?
Or some engines allow the time to get too close to zero and become flagged.
(Very possible that it is the latter -- especially when the position is poor for
that engine.)
