I don't think chessbase has release any 64 bit engine yet. Correct me, if I am
wrong. Hence, all 64 bit engines have to be UCI/winboard. Hence, it is by
default a separate process and since the chessbase interface just communicates
the engine's moves to the interface, the 64 bit engine should world fine. I had
success running 64 bit engines on other interfaces (non chessbase).
