I don't understand what you mean by "decrease the evaluation value of making en passant move". Crafty does not evaluate moves, it only evaluates positions. You could either use FEN to set up the position without the EP target set, or you could modify the move generator to exclude EP captures completely... although I am not sure why you would want to do this...
