Arena has an option to process and EPD test set.  No EPD output, but you can
create a log file.

Shredder's interface can install UCI engines and process EPD records, creating
EPD output (a bit non-standard).

ChessAssistant can install UCI engines and process EPD records, producing nice,
standardized epd output.

You might also be able to use Polyglot to do it with EPD2WB or GradualTest, but
I have not tried it.
