The comments are tied to specific positions.  There is no need to be careful.
If you transpose, you want to see every comment about that position regardless
of how you reached it.

If you put in the moves by hand (mousing them in) then Bookup automatically
notes the transpositions with its red 'T' indicator.

I'd suggest keeping separate ebooks for White and Black.  They will cross on one
line where your opponent plays your exact repertoire against you, but there is a
great advantage in knowing that all the White moves in your White ebook are the
ones you plan to play.

I'd also suggest keeping major openings in separate ebooks provided they are not
likey to transpose.  If these openings are your repertoire, I'd still recommend
keeping them in the same ebook for Black or White rather than separating them by
opening.
