I know exactly what you mean.  At some point, there's a bug and I no longer know
how the program works in the first place.  The worst thing is if random attempts
to fix it work!  Then the program is more complex and the workings are even more
of a mystery.  The next bug becomes more difficult.

I can only say what helps me.  I go through cycles, where I develop the program
and then simplify it.  For example, this weekend I simplified a lot of
functions, thus reducing a lot of redundancies.  This will make whatever I
decide to add far easier, and less prone to bugs.  I still get them, however.
