I just use a simple .bat file to run winboard as follows:

SET ZIPPYNAME=nnnn
SET ZIPPYPASSWORD=pppp
SET ZIPPYPASSWORD2=xxxx
:loop
start /wait C:\bprchess\bpricc\winboard.exe -ics -icshelper timestamp.exe
-icshost chessclub.com -sgf gamelog.pgn -zp -fcp "Tinker.exe" -zippyNoplayCrafty
True -popupExitMessage false -zippyMaxGames 4 -zippyReplayTimeout 180
waiter
goto loop

Waiter is just a small program that sleeps for some period of time.
Also note popupexit false option
