The choice of file system (FAT32 or NTFS) will have minimal effect on the
operation of any chess program.  Chess programs are usually not disk intensive
while running.  The state of fragmentation on the drive will have much more
effect than the file system in these cases.

For the record, I use NTFS, but for reasons other than speed of chess programs.
