You can equal the performance if you disable pondering. I do not understand how can you do it without disabling pondering. If you have a command stop pondering then you can simulate equal number of nodes per seconds also in pondering but I do not know about programs that you can stop pondering during the opponent's move(maybe it is possible with chessmaster6000 and I am not an expert in this program). In the case that you have a command stop pondering you can give the fast machine 24 seconds per move and tell it to stop pondering exactly after 24 seconds of the opponet move. You can also give the slow machine 60 seconds per move and give it the response of the fast machine after every 60 seconds(it means that you need to wait to the response of the fast machine). In this case the slow machine is using 60 seconds for every move and 60 seconds when it ponders when the fast machine is using 24 seconds for every move,24 seconds for pondering and does nothing in 120-24-24=72 seconds.
