I had something similar happen with GT2. I was analyzing a certain ending position and for a reasonable time in analysis mode; GT2 came up with one and only one move - not the correct one however. This was actually expected, and not the issue. I continued along the analysis, entered what was the correct move, and finished analyzing the ending. I then decided to have GT2 try it again giving it more time - just taking it back to the beginning position, and it would not repeat me the wrong move it had initially delivered even at very early ply depth. This gives the impression that some type of learning is going on. But - if I stopped the program and restarted, entering the position again, it would report the wrong move once again.
