More than 10-15% overclocking needs extra cooling of CPU and preferably videocard and harddisk too. Furthermore your system can become unstable if the MB doesn't give the right voltage to the overclocked CPU. Overclocking is simply applying a higher clockspeed - AFAIK with newer Intel processors by raising bus speed, because multipliers are locked. Don't know about AMD. So all programs will - if your system is stable - run faster. BTW you can overclock it yourself through the BIOS, no need for a utility. And remember to have your MB manual at hand if you have to reset BIOS manually on the motherboard if overclocking goes wrong, system hangs and won't startup. About startup, beside msconfig from windows itself there's a nifty prog for the startup menu, Startup.cpl It's put, like the windows powertools kit's TweakUI in the control panel.
