Apart from the patch fixing the seconds per move bug, I can comment on your
other two issues:

-- The layout feature is still there, and there are four layouts that can be
loaded. Three of them, though, are tailored to a specific screen resolution
(800x600, 1024x768 and 1280x1024). The last one is called "Micro Chess", which
will only take up a small portion of the screen. Just like with CM6000, your
setup for each room is automatically saved when you quit the program (or log out
and log in as a different user).

-- The Custom Board feature in CM8000 is identical to CM6000, in the sense that
anything you could create in CM6000 you can duplicate in CM8000. The interface
to it has changed slightly, though. Apart from the window in which you can make
minor adjustments to the board orientation and change the colors, there is also
a mouse interface (added in the patch) in which you can make large changes to
the orientation without having to go to the Select Chess Set dialog (like you
had to do in CM6000). Look for item #35 in the description of the 1.0.1 patch;
it will detail how to use the mouse to adjust the board.
