It's very easy to automate this using Winboard.  Here are the steps to proceed
with:
1.  Download an appropriate openings file (e.g. one of the files from here:)

ftp://cap.connx.com/pub/c-openings/
ftp://cap.connx.com/pub/d-openings/
ftp://cap.connx.com/pub/e-openings/

2.  Using both programs in question, build an opening book out of the same game
file.  That way, you know for sure the opening you want to polish is the only
one that will be worked on.

3.  Run Winboard with /mg <n> for however many games between the two engines you
would like.

Of course, if you want pondering you will need two machines or someone to play
against on FICS or ICC.
