I assume you probably mean DJGPP.

Do you get the same problem when you try to compile something else?

I think there might be some problem with the binary you end up with.  It will
play chess and all of that -- but it might now work with Winboard.

How about trying the free Cygwin GCC compiler.  Lots of Winboard chess programs
have been compiled that way, and I know crafty has been compiled with GCC on
several different platforms.  You can find it here:
http://sources.redhat.com/cygwin/

Is there a particular reason why you want to build it yourself instead of just
using a pre-built binary?
