I don't know about SCID, but convert your PGN to the new format under CB7 and do
a dupe check by right clicking the database icon and choosing the option. After
that you can remove the double games; it's all standard operation. Follow up
with outputting all games to a new PGN. (also basic operation, see helpfile or
manual)

Only the GUI coming with the engines can automatically annotate a game; under
CB7 you must do that manually.
Saving the game and then copying them to an empty PGN database is as above -
basic operation.
