Only Chessbase 7/8 can do dupe check and remove(CB7/CB8) those games. The process is to first mark the games to be deleted by running dupe check (the program automatically marked those dupe games), then removing the marked games will be another command. I can't remember anymore on the CB7 but at least here in CB8, right click on the database, then select tools then select "find double games". Under this GUI you can analyze a game/games by full analysis, by blunder check and compare analysis. If you want the output as pgn then use input as pgn.
