Apple at the time had many billions of dollars in cash and no debt. The amount Microsoft invested was trivial in comparison. It was a gesture of goodwill. The motivation behind it was indeed as you say (to show support for a company that can help "disprove" MS's monopoly), but the actual money investment was a token gensture.
