Each of those items has an "Export to PGN" option. Scid has always loaded PGN files as read-only and you cannot add comments, analyses, or annotations to games contained in a PGN file. If you want to manipulate the games in a PGN file, you'll need to create a new database (under the File menu), then import the PGN games into the new database (under the Tools menu). After you do what you want to the games in the new database, you can then export the games back to a PGN file.
