I found a bug in my isCheck routine with regards to Knights. My superpiece type routine forgot that knights can make a check as well. I cant beleive something like this could go unnoticed so long, and not lose a string of games, or make illegal moves etc. but it really was due to your idea of debugging, take that position that was wrong, and chase that down, and then I chased the next down, and a few more iterations, and ...... why does it think that x position is mate ???
