AFAIK, the CM-specific EGTBs are slightly smaller than the Nalimov versions. So in principle this is a good thing. Unfortunately, the format of the CM-specific tables is not open, so only CM can use of them, which of course leads to the fact that most people have both versions installed. (one for CM alone, the other for the rest of the engines) Maybe the CM-team changes their mind and makes the format public, so it can also be discussed with people like Nalimov. That could be something good for everyone. (for example I don't know whether the difference in size is a fixed percentage or increases with the number of pieces on the board - which would be interesting for 6man-TBs. but I'm starting to ramle here, I'm sorry :) Hope this helps.
