Movei ignores the enpassant rule when it reads FEN so calculating FEN is not going to be correct in positions when en passent is legal. If you want to calculate FEN in these positions then you can go to edit mode by the command force and play the relevant pawn move before calculating perft. You can do it also not under winboard. If you run the executable you can click help and after it click new and after it click setboard and give movei the FEN and after it click perft 6 to calculate perft 6 or click the move that you play and only later to click perft 6 for the number of games with 6 moves.
