The closest thing to what you want is Chess Assistant 7. It has the most
flexible analysis features. One mode of analysis allows you to manually mark
positions for later analysis. However, the stipulation is that you must use the
same time controls for the analysis of every position. So it is not quite what
you want.

Another mode (called interactive) is a combination of ply and time based
analysis settings, that allows very deep analysis of certain positions. But
still, it is not exactly what you want, since it uses one set of time and ply
settings per set of analysis.

Finally, there is background analysis. It allows you to submit "analysis jobs"
for positions that you specify. For each position, you could set up a separate
analysis project. Each project can be time or ply based, and can use a different
engine. I think this would be 95% of what you want. The only thing is that I am
not 100% sure that the current ply depth will be searched completely once the
time limit is up. I think it will, but once again, I am not totally sure.

Look into Chess Assistant 7, I think you'll like it.
