In the case of Crafty, I assume you are using databases, which means it will never screw up... but without databases there are two kinds of mates... ones with mostly checks, and ones with quiet moves mixed in. Mostly checking lines are easiest to find at shallow depths because we extend on checks, while "quiet" moves can cause a search to terminate without finding the mate. So you can see longer mates quicker, and if you stop a search after finding a mate, you might not find the shortest. In non-databse mates, this happens to crafty all the time, too...
