Here is what I do:
1.  Using the SAN toolkit, convert my PGN files into EPD positions.
2.  Using Crafty, I run epdpfga against the EPD files to create analyzed
positions.

I understand that Hirarcs has the same capability of analyzing EPD positions.

Another possibility is to use CDB together with Crafty and run directly against
the PGN.  You have to complete a game before you save the results, and I have
had problems with that approach, so I don't recommend it. (e.g. I ran it all
night analyzing a game at long time controls.  For some reason it hung up after
finishing the last move and never wrote out the results.)

I would suspect that most commercial programs have some fascility for this.
