I wonder if crafty is sending feature reuse=1?
It can take forever if you have to shutdown entirely and reload the TBs.

Or maybe Crafty does some learning after a game, which takes time?

In any case the GUI should not be so fast to decline a rematch, waiting 1-2 secs
for the engine to get ready would be better, IMO.

I believe there is a workaround.
If you do not support pings, that will fool winboard into thinking the engine is
ready (or more specificly winboard doesn't care if it's ready or not). You may
lose 1-2 secs at the start of the game though.
