I think pthreads are pretty easy to make portable (I think Dr. Hyatt made a few macros for Windows so you can just call the pthread stuff). SDL has portable threads (among many other things like graphics and sound and networking support). You could also write a "go between" program in a portable language like python that "talks" to winboard and your program (assuming you're using winboard). There are ways to make threading portable. If you want C, then make a few macros for pthreads to take care of the windows stuff (see Crafty), and then it will work on just about any platform.
