I think it only considers the game result. Winning colors moves get incremented, losing colors moves (that are found in your book) get decremented. Simple experiments would offer some proof. 2. Correct as far as I know. It's my observation that Add Priority Analysis is to set the 'green' book moves, those being the choice moves when the 'Use Tournament Book' option is activated. 3. For the last problem I can only think to run 'Check Integrity...' with their ChessBase product. I might be a error it can correct or maybe an illegal move. It usually puts up a note on what problem was found. I am not so sure a book from select GM games offer what's best for a given engine but it would certainly play the openings in GM fashion. I know some people like to disable book learning but I am a big fan of it. The drawback is you have to have a copy designated to a given engine and maybe even a specific time control range.
