You may change colors with command line options, but i think its even better to modify .Xresources (or .Xdefaults). You may add there: xboard*lightSquareColor: #C8C365 this file is loaded when you start X, but you can reload it also with xrdb -load .Xresources. I keep all my xboard settings in .Xresources file.
