The issue you refer to is one dealing with the GUI, not the engine. Yace, or any other UCI engine or Winboard engine that supports the setboard command, can play FRC by having a either an operator or third party program (probably a GUI, but doesn't have to be) enter the FEN string into Yace (or whatever the chosen engine), then telling the engine to make it's move. Take note that the engine has a few disadvantages: 1. It does not know how to castle 2. It has no knowledge of the game history, so it may miss draws by repetition. It could be possible for the operator to give the engine as much game history as possible (up until the last pawn move, capture, or FRC castling move), and then the disadvantage of not knowing the game history would only exist for a few moves after castling (until a pawn move or capture was played, which shouldn't be too long), and the only draws by repetition that the engine would miss would be ones shortly after the opponent castled, and how often do draws by repetition occur that early in the game? I think the point is that engines that aren't FRC-castling-aware still win in spite of those disadvantages.
