1) For advanced database functions in CBH format I recommand to use ChessBase.
I bought CB 6.0 originally and used the upgrade options to 7.0 and 8.0. It cost
some money but I am still a happy user of it. In each version/update the
database dedupe mechanism improved. So CB 8.0 is better as 7.0 for deduping.

2) You can try also the free downloadable ChessBase light. If I remember well
this version has a 8000 games limit. You wrote thousands so if you didn't
collect too actively you will be lucky and it works.

3) You can also create a CBF database or even a PGN database and dedupe it with
freeware tools and convert it back to CBH later. Be aware then that specific CBH
format information (multimedia, trainingpositions, special tags) will be lost
then after converting back and that the the qualitity of deduping is not as good
as with CB 8.0
