I cannot give you general rules because it is dependent on the position.
I usually prefer to give a program long time about one position but they are
also some cases when I used deep analysis.

For example if you know that in the root there are only 2 logical options and
the program likes them as best then you should give 2 options in the root.


I can also suggest not to use programs that their evaluation is dependent on the
root position so Fritz or Junior are probably better to use for deep analysis
relative to Shredder because shredder's evaluation is dependent on the root
position and the evaluation may be changed not because it can see more but
only because the root position is different(Fritz in the past also had this
problem when the evaluation could be +1 for white and after trading queens it
was changed to +0.5 for white not because of seeing deeper and fortunately today
it is never or almost never the case for Fritz).
