Even though I have worked with bus and large truck HVAC, I am reluctant to
suggest removing the bay covers. It's possible that could disrupt airflow from
the intake fan to the exhaust fan. If it were a bench test I would take
temperature readings at the drives, since you mention they seemed hot before,
GPU, CPU, and power supply in both configuations, with side cover in place,
before making changes. Since it survived two years with the fan wrong it will
probably be fine with the fan corrected.
