I think I understand what is disturbing you.
1.) If you replay an annotated game it is the key point that you take notice of
the variations to a move, alternatives already played or like you say, a better
move from analysis. -
2.) If you decided to replay the game with the mouse ONLY you have a problem
indeed. You must leave the notation and click on the continuation you like.
3.) Therefore it is better to replay with the keys. If you replay with the
rightArrow key you can hurry through the game with always the main move.
4.) If you have ChessBase instead or as well you could replay with a different
feature. ChessBase allows to set the number of the level you want to see in the
notation. If I recall it right, you enter "0" for no variations at all. With
each number you add levels up to the fifth level for example. I'm not abslutely
sure that you get no information if you click on a move which has alternatives.
5.) In ChessBase you can install arrows under the board. Just try to find out
what this allows you to do while you replay annotated games.

Let me end with a short comment. ChessBase is made for chessplayers.
Chessplayers want to understand the quality of moves. If there are alternatives
or not. The weaker the player, the better he can profit of the added variations.
A GM might have a big knowledge so that he wants to know the main idea of a
game. Annotations don't interest so much. In that case I have a 6th possibility.
~~
6.) If you have a file with new games you can de-annotate the whole games.
Afterwards you can replay all games with your mouse alone.
