I played Ruffian in a lot of blitz games recently, and I noticed that the UCI version was losing matches (with well over 99% statistical reliability) to Crafty in 1/0 games. I checked to make sure that both engines were getting full CPU usage (dual machine), and I was suprised to find out that the UCI version wasn't running at full CPU usage all the time. Each time it was its turn to move it would drop down to 60-70% for a short time, then go back to 100%. Maybe this is only a problem in very short games. The Winboard version of Ruffian did get full CPU usage, and beat Crafty in a 1/0 match (with over 99% statistical reliability). That's quite a difference for changing nothing but the communication protocol.
