I had two UCI problems with Arena. First, if a UCI engine was pondering and the opponent never moved (resigned, lost on time, etc.), the engine would continue pondering and lose the next game on time. Second, Ruffian UCI would only run at about 70% cpu usage in 1/0 games, while the winboard version of Ruffian had no such problems. Try the tellics command in the winboard protocol to see if you can let the engine handle this.
