I think your perft calcs for that position is out.

That complicated position:
r1b1k2r/pp2bppp/5n2/3q4/8/3BPQ2/PBP2PPP/RN2K2R/ b KQkq - 0 0

I verified these against crafty 19.3

plies perft
1    50
2    2159
3    99925
4    4128960 (crafty), chompster(4128961) - the difference is probably draws
5    ... too slow
