I'm not sure this is the best way, but at least it works:

Enter the starting position and save it in any format (PGN, for example).
Go to File->New->Engine Match. Select the two computers that you want to play
against each other, then click on "Openings DB" and open that file that you just
saved. The rest of the options are self-explanatory.
