I am currently testing my engine using this method and even with pondering off I notice that my engine slows considerably when playing certain engines. Usually these things turn out to be my own fault so I won't say yet that it's caused by the other engines but it's something to look out for if you are comparing two engines. Obviously, the ideal way would be to use two separate machines.
