First, it seemed to me that the new game command was not sent when it is a
ponderhit. But theres something else: In the moves sequence transmitted then
each in the "New game" cases, I do not find Black's previous move!

For example, to the end of the log you posted we have:

- No New game command here

- Now, Ruffian moves **a5** and expects Qe1:

I guess that log isn't from a normal game, i.e. it looks like as if after a5,
both a5 and the previous Qg3 were taken back and f2e1 was played instead. IOW it
looks to me that this wasn't a game which was played normally, continuous.

I didn't check the rest very closely, but if I've seen it correctly it's the
same in the other "New game" cases in this log, too.

I suggest to run a single engine-engine match game with UCI-Ruffian, and then
check the logs if that occurs again, during a normal game.
