Could be (some examples):

1. foreward-pruning issues. As far as I know crafty don´t do "bad SEE" moves in
quiescense, but has no futility, ext. futility or razoring.
2. extension issues. Crafty only increment many extensions by 3/4 ply (skipping
every 3-rd move extension out of four).
3. eval-issues!! In my engine I have got a big node reduction because of
changing eval.
