This is a never-ending problem. I chose to add a specific evaluation term for this, to catch several important cases, such as knight for 2-3 pawns, two minor pieces for rook and pawn, etc. If you don't fix it, it will haunt you for years. Some try to work around this by fiddling with the values of pieces. I think it is far easier to just write code to do what you want and fix it once and for all...
