It depends on whose move it is. Pondering will be affected somewhat. See below
for info from Shep.

"It's true the performance meter shows "100%" when CM is
running. But when another program is active, it doesn't mean CM freezes
it completely.

My early tests (back when I had only one machine to test) indicate that
CM 5500 typically takes about 25% of CPU time when idle.
That means, if you run, say, CM 5500 vs. Fritz (which takes <2%), you'd
have to reduce CM's time to 75-77% of Fritz' time.
Run some test positions with fixed ply depth in CM 5500 and CM 6000,
both running alone and with the other CM active. This will show how much
CPU time they steal from each other."
