The 2 rules I found at http://www.fide.com/official/handbook.asp?level=EE101 are: 9.3 The game is drawn, upon a correct claim by the player having the move, if a. he writes on his scoresheet, and declares to the arbiter his intention to make a move which shall result in the last 50 moves having been made by each player without the movement of any pawn and without the capture of any piece, or b. the last 50 consecutive moves have been made by each player without the movement of any pawn and without the capture of any piece 5.1 a. The game is won by the player who has checkmated his opponent's king. This immediately ends the game, provided that the move producing the checkmate position was a legal move. The latter rule seems to indicate that the mate counts. Rule 9.3 seems to be written in an unsatisfactory manner and I can see how an arbiter might easily rule such a game as a draw. 9.3 should specifically state that mate on the 50th move precludes a draw claim and counts as a win.
