That is a possibility even if it seems not to be very convinient :-)

I tried to reproduce your error and failed. I closed the GUI by force with the
taskmanager during a match, and after a restart there where only one engine.
I restarted a match and killed one engine with the taskmanager and closed the
GUI manually. After a restart both engines where there but with a right click
into one engine window and a close there it was no problem to close a specific
engine.

Could you please describe what OS, what Classic version (1.0, 1.1, registered or
unregistered ..), Engines, time control, no. of games,  match or tourney,
Hashsize, size of your RAM ... whatever seems to be usefull.
