It is better if the GUI is able to decide that the engine lose on time if the engine lose on time by more than a small margin. For this purpose it is possible to have parameter of allowing more time when the default value is 0% but users who are interested to test buggy engines can use 1% and this 1% cannot help more than 2 elo points for the engine so I think that they are not significant for most people considering the fact that usually the error in estimated rating is clearly higher.
