Adding more than one ply brings you directly in "devil's kitchen" :) However, especially when using fractional extensions (like I do) there is still a danger of having overlapping extensions. In my program, for instance, when adding up all extensions results in more than a ply, let's say 1.5 ply, I add one ply and keep the 0.5 plies for the next depth level. Therefore, overlapping extensions may not cause an extension of more than one ply, however they may trigger an unwanted extension in the subtree (if the native extensions of the subtree add up to 0.5 too, for instance).
