Play the two in games against each other (and other strong opponents). Any other measure is totally meaningless. For every iteration of every chess engine you may be able to find positions where the weaker does better than the stronger. If it is a rare occurrence or if the stronger can prevent these positions in the general case, then it is certainly nothing to worry about.
