I do it this way:
(a) Count legal nodes in search
(b) Count legal nodes in qsearch
(c) Add (a) & (b) to get the total node count.

Some programs also count illegal nodes, that is, the nodes where they make a
move, find it is illegal, and take it back without further search. An example of
such an engine is crafty.
